Going back to the topic of this:
I don't think bodies and gender are really the problem for causing unhappiness most of the time. I'm not disagreeing that say not having a penis, or breasts or other physical aspects isn't the direct cause of unhappiness for some, but I just think that's much fewer people than what you've suggested here.
I think the bigger problem is fitting in with society. If it was more socially acceptable to identify as the female gender, when one is of the male sex and the same went for any of the various gender/sex combinations, besides just the binary ones, the confusion and unhappiness and pain wouldn't be the problem for such a large number of people. One could live their early life in the 'right' gender regardless of their sex.
I would suspect that the number and desires for sex reassignment surgeries would also go down. People might be happier with their bodies as they are if sex were less of a way others defined and accepted gender.
My understanding from interviews of transgender persons I listened to, was that besides the social acceptance and adapting the way one looks to the way one feels, the hormones do play a big role. I imagined the influence of the hormones on bringing oneself into an equilibrium with someone who has ADHD and suddently the meds kick in and the world becomes less confusing and better organized.
